It's most likely a faulty intake manifold gasket. That's a common problem on the SOHC engine.

Normally the SC1 model comes with a single cam engine. If that is the case, the intake gasket is the most likely problem.

I'm not sure about an SC3, but all other S series car can have the engines removed from the top. Automatics are a little easier but both are possible.
The pressure plate requires a little more...

Sounds like a shifter bushing. You can get them on Ebay. You can use ductape in the mean time. It's an easy fix. I'm assuming the shifter is just flopping around at the current time.

I don't think anyone has come across with that particular problem, and therefore, no remedy. I've been working on Saturns for a long time and have never experienced a problem similar to yours....

Normally a miss when accelerating is ignition related. Since you have already replaced the plugs and wires the logical part to replace next would be the coil.

Seems like it should work. I have a Saturn junkyard and I will check as I have both power and manual doors at various stages of dissasembly. Are you going to use factory wiring and switches?

Some of the earlier years had problems with the engine bay fuse panel. Next time the overhead light remains off, leave the door open and tap on the panel to see what happens.

Good compression does not mean that your oil rings are also good. You might want to try one of those top end soak products to try to free up the oil rings- GM makes one of the better ones.
